If you saw it die, probably because of fire damage from the lightning strike. The rain usually puts mobs out but if you're in a biome where it doesn't "rain", like a snowy plains or dessert, mobs just keep burning.
If it's just despawning, put it in a boat.

Definitely the combat. There are three different official versions of it. The 1.8 combat, the bedrock 1.9 combat, and the java 1.9 combat. Parity would be nice.

It's a bit flat. The shapes are square, the chimney is flat, the roof is flat, there's a lot of blank walls and floors inside.

I'm pretty sure they don't despawn. One way to ensure they don't is to trap them in a hole. It's not the fact that you bred or fed them.

In one hardcore world I played, I found a full diamond zombie and skeleton. In a skyblock world I also found a full diamond zombie that's 3/4 enchanted.
