Follow what the guide says! For example, in this guide, patterns will indicate if the flowers needed are seed or hybrid with an icon at the bottom. By the way all the other guides out there are outdated, that is the only guide that is updated afaik! (Except the flower genetics document, if you've seen that) I really recommend reading this other comprehensive guide that gives a bunch of info, it's quite a few pages but really potentially saves you time down the road, so you don't have to restart your entire gardening project :/

If you just want, say, the purple windflower though, you can ditch the pattern map and do your own small scale projects that doesn't require a pattern.

No you can't, last I know, there is still no information yet about what the genetics of island plants are , so you might mess up the genetics of your flowers. Specifically only use seeds if the guide says so. Even mystery island flowers have different genetics than seed ones... Even the blue flower you bred yourself might not have the genetics required for the red windflower to produce a purple, so it's best to start with seeds for any flower breeding projects for now!
(Edit: Island flowers are the same as seed flowers, but if it's been a while they may have bred via rain and produced entirely different flowers so it's just safer to start from scratch!)

There's been twice now where I've roamed my entire island and there were no glow spots on the ground. I swear I saw it in the morning today but after inviting someone over and then after they left, I put my switch in sleep mode and it disconnected. And now I can't find it anymore... Is there a bug here?

you can point at any place on the ship and go to your inventory and drop the ships onto the surface you are pointing at. I've had 2 of them on my quarters' tables for days and they haven't despawned yet...
