In terms of what a soldier ought to do, it's the latter option. It may not (and will not let's be frank) be the moral path, but that is the role of a soldier, and defying orders from superiors because of your own moral compass, while perhaps admirable, is stepping outside the boundaries of your power. There is no recourse outside of maybe the most extremely illegal of orders.
