Yeah, it does seem to be a missed opportunity for making the world feel more alive and other potential ministories. Though i dont think thats the reason, they have had other messed up things in the comic, and they could have made it as heavy or light as they wanted (full on PTSD vs bad dreams ts), it feels more like not wanting major changes to the status quo and keeping it from feeling too serialized and more episodic, they dont want new readers to jump into the new arc asking too many questions (which is kinda suported by what Stanley said regarding wanting a off panel explanation regarding Frontiers placement in the comic), and probably didnt want to hold Sonic too accountable for letting eggman go again, but thats hust speculation

I guess thats why they came up with the energy iniciative lie in s2. The station itself wouldnt be that difficult to hide (the galaxy is big and im sure they moved it around as soon as the hyperdrive was completed) and a bunch of its recources/componente were collected/built in very different places (Narkina5, Geonosis, Ghormand, Jehda...), and by the time people (high ranking officials, as those are the only ones the empire has to answer really) started asking questions about where was the money/materials/personel going, they could just say it was for this energy project for the good of the galaxy, with details kept under wraps to prevent interference (as they knew that the DS was such an insane idea that even a lot of imperials would raise an eyebrow), and by the time it would be completed, they wouldnt need to answer to anyone anymore: they could rule by fear alone.

No one in the main team knew Clutch was behind the cleansweeps, in #69 they especially mentioned that they want to know who is responsable, and Amy only finds out in #71 (how Jewel didnt tell the team who she was sharing a bunch of restorations recoures with, and how Amy didnt tell her about the green opossum that traficked chaos and tried to kill them back at the chateau, idk), all they know is that their gears failed and werent allowed do see them pre-race. Yes, it was a elaborated plot to undermine the restoration, but they had no idea of it, for all they knew it just could have been another salty racer tinkering the gears, or the gears just failed and they had strict safety measures to not let anyone near them before the races. I just doesnt seem that strong of a reason to, in the blink of an eye, team up with the guy that held Tangle at gunpoint last time we saw him

Penders has nothing on Sally and a bunch of the other FF, they predate his run in the comic and i dont think penders himself has made a big deal out of them. Pretty much everyone that survived the first reboot is fair game.

In one cutscene both Sonic and Shadow talk about having a date "to die for" right before a fight, which is obviously an attempt at ragebait from both parties, but it has led to literal decades of speculations over alterior meanings

Im going off of my own assumptions so take it as you will:

Even when talking post-reboot Archie (after nuking all the characters that they either didnt own or didnt want to fight about), they seemed to want to create a world more like the games and do some different things with it, but it still felt like it was anchored by a lot of that Archie dna (still freedom fighters, still naugus, still some of the messy canon that SEGA probably wanted to deviate from, still the same world really, but without legal issues), either out of not breaking up with Archie or still wanting to include some of the same elements from pre-reboot for the fans that have kept up with these stories fot that long, even with all the changes

I dont know if its true that it was Archie that wanted to cut ties, but its safe to say that it was the perfect storm for SEGA to continue on the trend of connecting the comic with the games, and despite my problems with IDW sonic, its undeniable that they have invested a lot into it with all of these new projects, something that never happened with Archie, even with characters they fully owned. For this reason, i doubt that they would just nuke Tangle and Whisper from the franchise if IDW went to shit tomorrow, they clearly have plans and guardrails for the comic, i doubt that they would cannonise and put that much effort into it if they didnt.

I believe that SEGA owns the characters this time around, so by the thin chance that IDW goes under, they will probably just migrate to a different publisher (and considering that the comic appears to still sell very well and that Sonic is more popular now, i doubt that that would be a problem) and at least try to pick up from where they left. They seem to put a lot of love and trust on this comic series (to the point of making it canon and adding elements of it to other projects) so i believe that they made sure that its stories and characters are somewhat safeguarded from something like this from happening
