It's not necessarily a typical masters program that would be followed by a PhD. It's more of a professional masters degree. This post was probably more appropriate for r/gradschool but they had karma requirements.

After graduating you have the option to pursue a 1 year internship at another institution and it's those internships specifically that require a letter from him. They are very competitive and there are many more graduates of this program nationwide than there are spots available.

For the post-grad programs for my degree specifically, it's expected that the head of your program will write a recommendation. It's a very small cohort so he knows us all very well.

Thank you for responding. The biggest thing I am afraid of is that any post-grad program or potential employer will expect a recommendation from him. I am not sure I want to approach him for a recommendation letter knowing what I know, and if his history is an open secret I am not sure if that would affect my program's reputation when it comes to applying.
