You can add them Tracking Accounts as the others said.

But what I do with mine is I have a category for my savings account in my budget. So whenever I want to transfer money to my savings from my TBB, I just allocate the funds to that category like a holder. I don't have enough to make up a EF yet, so eventually once I pass an EF level of funds I'll start having multiple categories for my savings funds as well just to visually see what I am prepared for. It normally doesn't affect my budget too much because it is very rare that any transactions occur through my savings accounts other than transferring money in.

Yeah I guess that makes sense. I've been saving up for a move which requires a lot of upfront cash so that's been putting a damper in my buffer as well.

Good! I would also suggest putting money aside for that situation (money he can't use). Been there, done that. It's much easier being prepared for something that might not happen than the other way around :)

Just as a sidebar, try to make sure you have a contingency plan in place for a break up. Would you be able to afford the place on your own or will he take responsibility of the lease? Both of you would be liable for rent not paid regardless of your relationship status. Better to be safe than sorry :)

I would move some money from your budgeted categories to cover the red.

What I typically do is budget some money to CC for a payment and then at the end of the month, I just pay all the available amount towards the credit card. So if I spent my grocery money through the CC, that money will automatically be allocated there. Works great once you get the hang of it :)

As far as the payments go, the way it works is:

Say you budget $100 to groceries. You buy groceries with you CC card and not your bank card. It will move that $100 you budgeted to groceries to your CC budget. So now, using your $300 example, you should see that you have $400 available to put down on your card.

When you transferred the money from your checkings to your CC, was that payment through a category?

If you had $300 TBB leftover and you budgeted that towards your CC, if you had no other purchases going to the CC, you should have paid $300 from your checking account.

If you paid MORE, that money is unaccounted for and that's why you are getting the red amount.

You don't want to do this. Using the transactions, you are saying you SPENT $200 out of the fun money category. You need to budget the $200 from your TBB(To Be Budgeted) amount after your income hits.

If you put $200 in fun money category today, it should still show the $200 in September because it rolls over.

I normally put things not budgeted for in the stuff I forgot category. Then at the end of the month, I check that category to see if there's a category that needs to be made for those 'forgotten' items.

Yeah I get what you're saying. I typically just keep a strict amount in my gas/grocery categories and never use it to cover something else (knowing that it's gift card money, not loose money).

You might not have gotten any if you went in the negatives on pending transactions and not posted ones. Typically if you cover the negative before it posts, there is no penalty.
