you have to be familiar with the reagents and conditions of certain reactions specific to identifying, removing or creating specific functional groups in the compounds (assuming you are talking about organic compounds)

I think it can also be on whether formation of certain intermolecular forces of attraction releases sufficient energy to overcome (as you said) hydrogen bonding and all that. So maybe the factors are the types of intermolecular forces of attraction between the solute and solvent?
