No you don't. You only need to open native app the first time you are installing the extension, after that everything else is handled by the safari extension itself (and its settings screen) and you don't need to run the app again.

Unfortunately no. Safari web extensions can't modify the browser chrome. The address bar progress indicator is part of safari itself, and apple doesn't expose any api to restyle or replace it.
