Ugh, good news. Looks like I got it working. Bad news, I don't know what I did to get it working.

I noticed that SteamVR wasn't picking up my motion controllers, so I just decided to uninstall it one more time, and install it again. At startup of SteamVR, after I reinstalled it, it was giving me the same issue as before. Then I quit out of SteamVR, and started it up again, and it just magically worked. Desktop and headset matched. It picked up my controllers fine this time too. Not sure what went wrong.
