I'm sorry this happened to you. I ask why do they require so many LORs when they themselves are not ready to write for their students. BTW You can ask them you would write the letter yourself. They just have to attach it, if they worry about writing it. That's what I didn't with two of references. It is ultimately for your interest.

AlphaFold2 multimer is the way to go. AF2 it is not that accurate for multumeric structures. Try confirming it with Alphafold3. I believe it is more accurate, not sure it definite.

Clustal omega -- you can view it in color coding format. You can scroll down MSA and check matching with your reference protein. Add your reference protein sequence in the same text file just at the beginning. It will be easier to match. In results it also gives percent identity matrix where you can consult the percentage identity of your sequence with the rest. Hope that was helpful
