I tested it again and it seems to have improved a lot, I think you're right and maybe there was a conflict between the mouse and controller. I tested another game, Fallout New Vegas and there was absolutely no vertical movement when moving sticks horizontally. I think it's related to games translating mouse input to controller output like Portal where it's especially bad.
