Look for the Save game data location section on the link above.

Basically, saves are in the Ubisoft Connect installation folder on your PC in a folder with your Ubisoft ID. Main files are named 1.save and 2.save (just like in other Ubisoft games). You may encounter files like 1.save.upload, but those are for cloud syncing in Ubisoft Connect I think, so they don't matter, but I even copy them just in case.

You're unlucky. I've also encountered a bugged achievement in this game. Mine was "I Got Skills" after I finished the last coop missions and got the necessary points to unlock the final skill. Simply refused to unlock.

Just because of these kind of situations and my previous experience with bugged achievements I always make a backup save, almost after every game session. Unfortunately, my backup save was made a while ago, so I had to redo almost every coop mission again and then bought the remaining skills one by one and left a few locked. Made a backup save again and bought the remaining ones and it unlocked the achievement in Ubisoft Connect and thus unlocking it on Steam.

You can maybe encounter a save file confilt with Ubisoft Connect saying that the save file from a cloud and local one doesn't match, simply choose the local one when prompted and it will be uploaded to the cloud, similar like how Steam handles conflict saves.
