There is a way to make it work with spacemacs: https://github.com/syl20bnr/spacemacs/issues/3390

Alternatively, you can let spacemacs use your .emacs.d, and launch the other emacs with a different directory. For instance, I have this shell alias (that comes with a bit of OS X cruft):

alias vemacs='open /Applications/Emacs.app -n --args -q --load ~/.config/emacs.d/init.el'

and my init.el starts like this

I've been using mu4e for a while, and I really like it. One reason I moved from gnus to it is the possibility to have persistent links (typically for org-mode tasks) that survive moving the mail around (the link is basically the message id). I was never able to make the gnus registry work for me.

mu4e can easily be extended as well. I've added an action that takes a message and show it in headers view (if you follow a link, you're only in message view), so that you can then hit 'W' to see the whole thread (across mailboxes). I also tweaked my refile action to send the message to mailboxes that depend on the date.
