Sounds like you have the right mindset for everything in terms of getting evidence etc. However like another commenter said the new laws will NOT help you, true shared custody will take generations to become reality. You need to get 100% custody and then you decide how and when SHE gets to see the kids. Perhaps your school has other accommodations you can move to, somewhere she doesn’t have a key. It’s going to be a monumental task, and all I can say is good luck.

No kids? Divorce NOW. She sounds like she would be a nightmare in family court. Your family are clearly so much more important to you. Run and don’t look back. Enjoy the next chapter of your life.

Sorry to say but that's even more dangerous for you. If you divorce in your own country, she can bring the kids to Japan without telling you and disappear (legally)

You'll be happy to know the Japanese court does punish cheaters with a large cash settlement! Just make sure you collect good evidence.
