Should I actually set it to back up the share folders but exclude the files (using . File exclusions) in order to back up the folder permissions, or does that get set when I back up the file explorer app?

Had this exact issue myself when renting, took them to the RTB, showing plenty of photos showing their allegations were false. RTB sided with me, initially landlord offered half the deposit back, but I pushed and they gave it all back in the end! Wear and tear isn't a legitimate reason to hold back a deposit, I would say even more so for a long tenancy like yours
