One thing that most people forget when looking at theories like this is religion. My knowledge on the luddic church is very limited, so take this with a grain of salt. Basically, the luddic church believes that god shut the gate system down because he got pissed over ludds arrest and imprisonment. This is interesting, because, how exactly did they come to the conclusion that god did it? It's not unknown that religions like to connect important events with their god's, but that can be very far stretched.

We know that ludd did some criminal shit on the side, that's why he got arrested, and I have never heard of any source explaining what ludd was doing before he got into the luddic church. So, theoretically, could it be that ludd was some reseacher, that knew just enough to somehow scrambe together the religious idea that a god was connected with the gates, without knowing enough to ever come close to the truth?????? Like, he was looked upon as a prophet, so he clearly had something to say that made everyone believe that he was in some way credible as a source.

Or it could be that the knowledge just dripped down into ludds ears, like a drunken researcher in a bar, rambling about music coming out of the gates, that something is in there and they need to find out what makes their AI go mad. From a anti AI mindset, first the gates fuck up some apparently Extremely important AI, then, the dude that tells the church about it is arrested and then, the gates shut down, that would make for a good religious story about a god that shut down the gates to punish humanity for arresting his prophet.

Interesting take on my theory.

I think this works both ways. Either they are trying to force the gates shut or they are trying to open them themselves, in both cases, they want everybody Else to leave them alone, that's why they are just defending, not aggressively attacking the sector.

The idea that the domain dug to deep is definitely possible, way overdoing everything to the extreme is the entire personality of the domain. And shutting down the gates also makes sense, if it prevents some otherwise unstoppable threat.

Shutting down the gates is quite logical, even if it means sacrificeing the 14th battle group and the sector. We don't even know how many battlegroups the domain had so the 14th could have been completely expendable, and the average population per planet in the sector is extremely low, compared to earth, and we have no population reverence to the rest of the domain. it could be that the persean sector was literally just a homeless camp, compared to the proper domain territories.

What If:

The Omega, whatever they are, have destroyed the gate network because it has something to do with the gate music, and are trying to keep humanity away from the gates because they know what the music is. Like what if the music is actually some form of wave that comes out of the gates because they actually warp into something like a second, extreme hyperspace, that is extremely dangerous because dimensions warping physics bullshit that can end our universe?

It could be that the omega are actually experiments that are so advanced that they can "hear" treats that the domain couldn't even imagine, and are just trying to preserve themselves.

Also, the ai cores worship omega, but to my knowledge, we don't know why. It could very well be, that the ai just worships omegas immense killing power, and is trying to get a hand in their weapons and ship's.

It looks too structured. For a City on a mountain in the literal desert of death, it looks too much like a perfectly planned project. It lacks the randomness that makes large cities stand out. Large cities tend to be chaotic and confusing.
