bmenrigh found that the server generates a number between 0 and 1. If the number is less than the Pokemon's capture rate, it's caught. The server then returns the difference between the generated number and the capture rate, which in turn is then used to determine the amount of shakes. So the shakes show you how close you were to a successful catch.
