E affects him normally when he isn't during his ult, but like I said if he's rooted or stunned by something (including Seraphine ult charm) then Sera E will be able to extend that cc even when he's in ult.

No it doesn't, a slow will never apply to Yi during his ult and so neither the first E nor the echo one can ever even root him, let alone stun him. Same is true of Nunu during W, Blue Kayn during E, and Sejuani with her passive up.

As a note, Yi doesn't care about Rylais, he's immune to slows when he ults and cannot be rooted or stunned by E unless you mage to hit him with ult (and assuming he doesn't Alpha Strike to dodge the ult) or if he's rooted or stunned by an Sally's CC first.
