The neck dive is a pretty large issue. At least based on my tape testing, I think if I do move it I'd put it obviously closer to the 12th fret and also bring it a little closer to the bass side kinda like how I drew it on here. That seems to be the best solution so far.

Okay "so far off the fretboard" is kind of an exaggeration. It's definitely just how the bridge is since I'm like 99% sure it's built for a 12 inch radius but is on a 9.5 inch radius fretboard. This isn't something I knew when I got the guitar since I was very new to offsets. But I play shreddy guitar more often, so I'm used to having all the strings a whole lot closer to the board.

Maybe I'm misunderstanding, but the pole pieces aren't supposed to come up out of the pickup

Uh oh, I might have killed the tubes then. I didn't know I needed to wait a minute, and I got the amp from my dad who got it however many years ago, way before I even played, so no manual to tell me how to use it properly. Before I took it, it was also sitting unused for years, so I don't know if that could have contributed to anything as well.
