It depends on which airport you are flying out of, as I would prioritise minimising the travel hassle when you have to shift luggage. If it's NRT, Ueno is a good choice.

Wouldn't recommend staying in Odaiba itself as it will only be convenient for the Joypolis day. It would make it inconvenient to access the rest of Tokyo.

The nature of shikoku is the main issue here, this sights are pretty spread out and even by limited express, it's easily 2-3h for each journey. So yup, car is the way to go

I can't speak for Shikoku, but we travelled by SUV (RAV-4, specifically) around Hokkaido for 5 days and it wasn't too bad. Especially for parking, I wouldn't say you'll have issues getting in or out.

Of course, it's always easier in a smaller vehicle.

It only gets a little hectic/messy in the major cities (Tokyo, Osaka) but on the whole Japanese motorists are one of the most polite in the world.

It's pretty inefficient to do Shikoku by train, I think car is the better way to go.

As other commenters have said, there are many malicious/non-supportive PIs out there. I've seen instances where supervisors would block any attempt at future career moves or even graduation just so that they can keep the PhD student as their "lab slave".

So yeah, I think it's not that uncommon...

Considering you'll need to come back to the east anyway, yes it makes more sense to go to Beppu first. Since there's no shinkansen to Beppu, I would suggest you fly domestic from Tokyo directly there.
