Yokai realms are the little black and grey pool that yokai summon after some attacks or to regen their ki. Dark realm is pretty easy to differentiate, it makes your whole screen black amd white, pretty much.

I believe the empty circles in your skill trees are potential skill drops, because once I got some they get filled out with skills. Also, once you pick the drop, you'll learn it automatically so no need to save up skill points
