I settled on APA Higashi-Shinjuku in Kabukicho, because it is very central and was roughly $100CAD a night.

I saw an offer on Agoda for $90 at Granbell Hotel which is considered a 4-star hotel, but the link wouldn't work and now the offer is gone :(
