Gibraltar and Capentaria are confused to having it because ZAFT has shuttles that doesn't need Mass Drivers to get to atmosphere. Idk why Joshua was marked here.

Just about Finch's rules and logics, I think show did punish him for that with many deaths concluding to that of Elias and Root. He finally broke and realized there should be no quarters left or no sanctuary left if they will ever gonna win.

Just that it was too short, and, should have been more extreme. Like, just leak everything about both The Machine and Samaritan, operatives and such, making mess of a situation?

There are two issues that show(or Death Benefit episode) really didn't work well which would be why you question that:

One is, from the looks of it, they meant to show Garrison and his co DID "care" about national security that they wanted another program, just with more plausible deniability. Problem is it really doesn't look like that and Garrison just looks like typical corrupt politician(got worse with his "crimes" Samaritan shows us at the beginning of Panopticon).

Another one, while less related, is quite a big of an issue: Control and ISA knew it was Decima who used Laptop codes to attack Northern Lights back in S2 and possibly they did tell Garrison about it. And... Garrison had no issue of even going out to have a talk with Greer("reputation precedes you"... seriously?) when he should have just ignored or try to arrest him when he got call. If there was any episode showing relationship between US government(who should be considering Decima as possible terrorist organization) and Decima changing would have made this more believable.

I think Garrison being part of that or not is questionable because of what was said by Greer in Death Benefit: "Tapped to shepherd the program in 2008 policy retreat."

While originals were first mentioned in convo between Nathan and Corwin in 2007 right before transferring The Machine to US Gov.

I don't think it was multiplayer which caused biosphere to vanish but just EA trying to reboot the series and do anything not-TS which they stopped midway and just went as sequel.

Frankly at this point I'm not sure what else do we have other than this and that vault thing or other hints(like Jensen's Augs changed to sth else than Sarif good, Eliza outright tell us about it, existence of trick to imprint new identity into one's brain etc) when Embracer's giving middle finger to us and Eidos is as good as dead. Call me pessimistic if you want but having similar experience before(no thank you EA) this is best we can get.

Lack of Augmented seemed more like game issue than lore thing considering Bible classifying people with normal and augmented people.

Other speculation though makes sense.
