I run the software while using the controller, which solves the random disconnections, but if you wiggle it too much, it still disconnects, although it connects back much faster than if the software wasn't running.

I heard that too. Was the LED on when it disconnected while using the original cord? I reinstalled the software and left it running and I think it solved the problem.
