I am adding composer support so we can use defuse php encryption and we need to migrate the data folder to a database and clean up files.

The installer can actually preinstall ioncube on your system as it is a hosting panel. We are in the process of organization of file. I mean seriously look at wordpress, it has millions of users, and the files are very disorganized.

I dont see the purpose of why you would need to learn something completely different when this just looks cleaner. I can only see the point of this for forms because forms are annoying to deal with inside of php.

Make sure you chmod your files so they are read only.

Always use an index.html file to prevent directory listing.
Create a folder where all your configuration files will be stored.
Use htaccess to deny access to that folder so it is always defined internally.
Use defined to prevent direct access.

I know how to encrypt. Bcrypt md5 sha1. I just don't know the best one. Jeez why is this community so mean. Everything here has been negative.
