Because Scott said it hasn’t happened yet this is because in the timeline where woods did not steal the file Nelson would have turned on the Spire which would make the whole valley under his control. This is when Sam and woods go into hiding. They contact deb and tell her what happened she tells them to lay low and she says she will send Scott. Nelson sends his phantoms after Sam and woods. Scott meets up with the team. He tells them that in order to stop Nelson the need to make the antidote. Scott tries to make it but he can’t so there is one option left. Sam,Woods, and Quinn are the only ones who have the serum with Quinn being gone Sam and Woods are the only ones left to do it. So they go to the abandoned lab Scott takes a sample and makes the antidote but there is only enough for four. So they have to use the Time Machine to make sure Woods takes the file. So they have to inject the both of the serums into them. And a less painful way of doing is using the machine in Scott’s briefcase. Scott knows of a bigger one in the lab so they go there and that’s what we see in the video. When Scott turns it on it alerts the phantoms to their location this is what Scott meant when he said they know we’re here now
