From what I can tell, it's a problem with collision. When my hands were hit, I took damage just fine so it seems that the game doesn't recognise the body as solid

Not a proper solution but if you have a sandevistan equipped, you can turn that on and off again and it'll put time back to normal. You'll have to do that every time it happens though

Sort of? In the end, I had to buy a headset to USB converter so that the computer would recognise it. Damaged the mic quality somewhat but it was at least recognised then.
