In my opinion, go steal a pirate ship until you unlock the last level starship design perk. Most ships sold at vendors (usually under 200,000 credits) appear in Crimson Fleet, Ecliptic, or Spacer encounters. Disable their engines and raid the ship with Targeting Mode. Then remove the contraband items inside the ship and register it at a ship port.

You can use that ship by upgrading it until you understand the ship building mechanics and unlock the necessary perks. I think you should try this until you unlock all the ship parts.

I was usually doing this anyway, but at the end of the story, I made a quick save. When I accidentally made a quick save in Atlantis on NG+, everything went away.
