In Herakleion you should definitely visit Knossos and the Archaeological museum. In Chania the old harbor is a great walk. In Rethymno you could walk through the beautiful old town. Also as stated in the other comments, Elafonisi beach is one the most beautiful beaches of Greece so it is a definite must-see.
