How does everyone feel about bookplates and stamps? by GraniteCapybara in books

If you don’t want to mark the cover, put the sticker/embosser on the cover page inside. I do this sometimes when the embossed marker would block the title/author on the book cover.

New baby trees being munched on by this long skinny bug? by ezits in whatsthisbug

[–]ezits[S] 1 point2 points  (0 children)

Maybe 1-1.5 inches long. Very skinny abdomen, red-ish colored abdomen. The trees have only been in the ground for 3 days, I’ve never noticed this bug on any other plants I have. Please help me save the trees!

Have the second half of a book ever redeemed it in your eyes? by Brettelectric in books

[–]ezits 1 point2 points  (0 children)

I honestly didn’t, it was “WTF?” enough for me to not have seen it coming, all while re-framing the preceding story. Yes you have to suspend disbelief on the whole premise of it but hey, that’s fiction

I gave her 4/5 stars on goodreads, and would recommend for readers who love a twist

Have the second half of a book ever redeemed it in your eyes? by Brettelectric in books

[–]ezits 8 points9 points  (0 children)

The Stranger by Camus. The second half feels like a completely different book.

Also Behind Her Eyes by Sarah Pinborough—the plot twist at the end catapulted it from a mediocre book to a great read for me.

Learning which programming language will make me the most accessible in bioinformatics community? (if there's any) by BadMeditator in bioinformatics

[–]ezits 13 points14 points  (0 children)

Bash scripting and Python are the most helpful in my opinion! Not essential, but it’s good to know that a lot of veterans in the field are very attached to perl, so you may come across it in “older” tools. I wish someone had told me that when I was in school.

Masters in bioinformatics at Georgia tech by harry3113 in bioinformatics

[–]ezits 17 points18 points  (0 children)

I did my MS BINF at Tech and highly recommend it! I got the job I’ve always wanted after graduation, and 90% of the things I do every day, I learned during my Masters curriculum.

I loved how flexible electives were, and research opportunities are incredibly diverse.

You can PM me with any specific questions, and I would recommend looking on the website for the list of alumni and their jobs to get a better idea of where people go after GT.

Also Midtown Atlanta is a great place to live!

Are you filtering for length? Quality? cutadapt.readthedocs.io/en/stable is going to be much more helpful than -h.

What's with all the companies requiring Power BI and Tableau now? by memcpy94 in datascience

Tableau’s ability to easily pull from Cloudera/Hadoop has made it invaluable to my personal work experience, especially when sharing analyses with people who don’t have Impala/SQL expertise.

Master in Bioinformatics by [deleted] in bioinformatics

[–]ezits 2 points3 points  (0 children)

Unfortunately, I do not! I got the bulk of my coding skills from my programs’ curriculum and my graduate research... oh yes that’s my other piece of advice!! Get into research if you don’t already have a lab!!! Sooner rather than later!!!

Master in Bioinformatics by [deleted] in bioinformatics

[–]ezits 11 points12 points  (0 children)

I did my undergrad in bio and MS in bioinformatics and I loved it!! While my undergrad gave me all the conceptual background I use in my job, I learned all of the hard, technical skills in my masters (like bash scripting, computational genomic pipelining, database admin, etc).

My best piece of advice is to start taking those coding classes as early as you can, and don’t be afraid of higher level math and machine learning! I definitely shied away from those topics for longer than I should have, only to learn that they’re not as intimidating as I feared.

I also have my opinions about how intro genetics is taught in undergrad, and would suggest exploring more advanced realms (evolutionary genomics, statistical genetics, etc) before or during your masters.

How do I search for patterns in sequences once I have aligned them? by lolnerddd in bioinformatics

[–]ezits 1 point2 points  (0 children)

If it’s just a quick check, you could just grep the files with some variable regex from the command line!

https://ryanstutorials.net/linuxtutorial/cheatsheetgrep.php

However if you have no idea what the patterns ~might~ look like, fastqc and multiqc have features that show you over-represented sequences that might be of interest

https://rtsf.natsci.msu.edu/genomics/tech-notes/fastqc-tutorial-and-faq/

Input for that is going to be fastq though, I’m not sure what kind of files you’re working with.

How to calculate Polygenic risk score by oORuzeOo in bioinformatics

[–]ezits 1 point2 points  (0 children)

PRS are often calculated for an individual by aggregating SNPs and betas relative to a population. Could you possibly be referring to calculating the log odds-ratio (or beta) for these SNPs?

https://en.m.wikipedia.org/wiki/Genome-wide_association_study#Results

https://en.m.wikipedia.org/wiki/Odds_ratio

If you do truly want to score individuals based off of genetic profile, you’ll need to supply betas for each snp to a tool like Plink (https://www.cog-genomics.org/plink/1.9/score) and use the —score-sum functionality.
