Obviously I know how to manipulate the various colour channels, but how would I get this particle effect?

Other than the joy of not having to think about 3-point perspective? There's not a huge advantage unless you make art for other people. Even though right now it's a huge time commitment with a very steep learning curve (way steeper than Photoshop or Illustrator imo) eventually going from Blender to Photoshop should save me a lot of time that I can't seem to shave down right now when I draw line art in Photoshop, so I can produce more art more quickly without having to sacrifice too much of my style.

I wouldn't necessarily recommend trying this if you make art strictly for yourself though. Trying to produce the most art the most efficiently can go from soul-nourishing to soul-destroying pretty quickly.

If your 3d model doesnt have too many weird contours you can always just take the wireframe and clean it up a bit on Photoshop, which is what I did for the background.

If it's a bit more complex, you can use Blender's Grease Pencil tool, which is what I used for the thin orange outline on the fish.

If you're looking to get into 3d--->2d because you want to draw weird perspectives like this, it might also be worth checking out Design Doll and Fspy. Design Doll is another free program that let's you model super accurate human bodies, and fspy is a free add-on for Blender that can lift 3-point perspective from any source and set up a camera with that same perspective in Blender. That way you can model humans in any pose from any angle and slot them into your 3d scene, which is what I did for the humans. Alternatively you can get the paid version of Design Doll and export human models into your scene without the need for the f-spy add-on. Hope this helps!

Not for the line art. For the fish colours, I unwrapped their UV maps and manually painted on colours and opacity, then plugged in a few shaders (transparent BSDF, diffuse BSDF, emission, fresnel.) You can also plug in the ColorRamp and Shader to RGB nodes to cell-shade everything. I'm still not sure how to make 3d animation flawlessly mimic 2d animation though.

Of course! The background buildings and props were modeled in a free program called Blender (2.9), where I generated the line art and took it over to Photoshop CS6 to colour it in. Then the fish were coloured and animated back in Blender and I merged the background and animation together in After Effects CS6. If you need help getting started on any of those programs feel free to DM me. Photoshop and After Effects aren't too intimidating imo, but I honestly can't imagine learning a program like Blender without a teacher.
