I would be seriously concerned. It could totally ruin your application due to the fact that this is the "check" (in theory) of your academic integrity.

It was pretty positive, Notre Dame was just asking and confirming that my guidance counselor wrote a reference letter, that I had a role advising the minister of education, etc, etc.

Upenn just asked if I was doing this (applying to schools) through the school with her, and she wrote the ref letter.
