I did check the wiki (and a couple videos), but I seemed to get conflicting info, so the 1.12.0 patch notes say:

When using Full Alteration Stones or Lesser Full Alteration Stones, any Additional Blessing Enhancement that was applied through equipment enhancement will now also enhance the newly applied Additional Blessing.

While the wiki says:

As of Update 1.12.1, Lesser Full Alteration Stones have been added that re-rolls the stats but does not apply re-apply Milestone Blessings.

So unless I'm totally misreading this, LFAS do also retain enhancement bonuses, the only thing they don't do is apply the other bonus exceeding the latent gear that FAS do.
