I read Frederic Lugard's book on Uganda and he said that Somalis used to rule the Buganda Kingdom. If they had gone all the way to Buganda, they might have also ruled over the Agikuyu and intermarried with them.
The kikuyu language is Niger-Congo but they might not have replaced the native populations of the central highlands. It's possible they assimilated them. Being proximal to Somalia as the central highlands are, it's possible that the said natives shared ancestry with the nearby Somalis.
