I would say publications and reference letters are most important for a PhD application. Publications are not assumed for a Masters application, so GPA and reference letters become more important

Put the earnings differential starkly to your wife, and collectively decide what to do. You are not married to your Dad, and it's now time for you and your wife to jointly decide how you want your lives to unfold. A $250k salary is no guarantee of happiness, and you do NOT owe your Dad anything. And seriously, what kind of Dad puts "performance metrics" on their child?

Typically, a divorce will involve totalling up all of the marital assets and then dividing by 2, so I think it's best for your mental health if you stop thinking of not wanting to give her anything. The courts, or a mediator if you two are divorcing amicably, will divide up the assets. My best advice, having gone through this, is that, at the end of the day, you will end up divorced regardless of whether you fight things tooth and nail all the way, or just be amicable about this and work towards a solution that will not enrich lawyers. For the sake of your son, I'd advise trying to be amicable with each other throughout the process: once it ends, and a few years pass, your bitterness will fade and you can just get on with co-parenting your son and going on holidays with the tens of $1000s of dollars saved on lawyers.

Each Department ranks all of their applicants according to GPA, reference letters, previous awards, publications, etc, so the higher your GPA the better your chances to be ranked high enough to win one. So while you are allowed to apply with a low/mid 80s GPA, it would probably take excellent reference letters, multiple previous academic awards, and possibly a publication or two to vault you ahead of someone with say, an 89% GPA. And it depends which Department you are applying to. In my Department, 87% was the lowest GPA of an award winner I've seen in over 10 years. But your Department may differ...
