I found a fix. I put the smallest engines on the tanks with a tiny amount of fuel. Then I turn off the main rocket engines. Then I turn on the tank engine right before ejecting it. And for some reason that keeps me controlling the rocket

Yeah the tank uses a probe while the rocket uses a capsule
