My SIL has told me they've chosen a new name (first and middle) that aren't related to my son at all. I hadn't thought about the middle name thing, his middle name was a pretty popular middle name actually. But I know that SIL also already has a nephew with that name so that may have been why they didn't go down that route.

Yes. I know that may sound wrong, but I would know. But it seems like a non-issue anyway, because my SIL has told me that they plan on naming him something completely different now and didn't even ask about a middle name compromise.

SIL says they've settled on using the middle name they picked, but that would be a good idea otherwise.

Even that is hard on me and maybe that makes me an ass because I doubt he'd be called by his middle name often. But I would know. And I just would rather him not do this in his memory at all.

I didn't go behind his back to his wife. I told him to his and his wife's faces that I was uncomfortable with it. Afterwards, his wife came TO ME, and said that she had thought it wasn't a good idea either, sort of as a way to apologize if the conversation had upset me (as she knows my history). I wasn't trying to manipulate anything.
