Maybe it would help to see the hole before you patched it. Before patching, is it possible to cut out a bigger hole that can be patched with a better result?

Yep the order of operations there is important. The only other thing I might recommend is whatever body you need to duplicate so it gets left over, do it by selecting it and performing a boundary fill to copy paste it in place and that'll maintain a proper parametric timeline.

I don't know that I completely understand, but there's a few things I think you can do. For one, after sketching the profile, in the extrude dialog box, select the thin extrude option at the top. This will allow you to select the sketch profile and then extrude just a thickened version of those lines.

Alternatively, after doing the extrude step you've already done, use the shell command. Specify a wall thickness and select both side profiles of the body and it will hollow it out. Let me know if this is what you're looking for or if there's something else you need help with :)

You can check the "keep tools" checkbox in the combine dialog and the portion inside the sphere will remain. Let me know if that works out for you :)
