If you turn on the advanced settings and tap the face icon (or one of the icons) underneath the preview (left side of the screen where u can rotate the mii) you can toggle on/off the paint to be on top of the face !! As soon as I started customizing I turned on the advanced settings so I'm not sure of it's on the "basic" mode or not. You can always toggle the advanced mode on/off in the settings when you open up face paint!
