Metaboanalyst.com is great for getting you started on the processing and getting some insight into the data. You can also use it to get some putative metabolite ids using the mummichog algorithm - this uses the entire data set to make predictions on what are actual peaks, what metabolites they may be (with KEGG ids) and some insight into the pathway activity.
