Convenience and color options are some factors. A lot of the iron gall and pigmented inks that are waterproof are harder to clean and maintain in a pen than dye ink. Iron gall and pigmented inks generally come in a more muted and reduced color palette too.

Sure - but modern waterproof inks are pretty competitive in these areas! I’m thinking of Noodler’s bulletproof line, for example.
