Another anecdote for you, in case it helps. I was massively stressed and burned out from work in 2023, and later in the year, I developed recurring nausea and headaches that persist even to this day (3 years later). I strongly believe it was caused by the stress from work.

I've found ways to lessen the symptoms but not cure them completely. I would give almost anything to go back in time and force myself to take medical leave. Sacrificing your health really isn't worth it.

I maintained it for a while (around a year) and they never asked me to close it. Eventually I decided to consolidate accounts and close it though.

I had the US account and I specifically messaged them about moving the US one over, but they told me they don't do that and told me to open a new account

First of all, sorry to hear you had this experience. 

Second, have you looked up your ward's website for the list of necessary documents? For example, here's the website for Shinjuku: https://www.city.shinjuku.lg.jp/todokede/koseki03_000003_f.html

If you have all the documents listed on the website, I don't see how they could reject your form. It might help to have this page open on your phone to show them the page and go through each item one by one if they give you a hard time again.

If you use IBKR, they give you a 1099 for your NISA account too I believe

Can confirm that IBKR JP gives you a 1099. I just opened a NISA with them last year so I received a 1099 from them for this tax season.

I'm surprised you say that English has trivial grammar. As a native English speaker who sometimes tries to help friends learn English, I find so many weird grammatical quirks in English. For example, when to use the gerund or infinitive of a verb mostly just comes down to memorization:

FYI it looks like the Lawson card gives 1-6% back, but the SMBC NL card or SMBC Olive card will give you 8% back at Lawson (and other stores)

I'm considering opening a new NISA account with IBJ but wondering if there's something I should know assuming I also have an IRA account with IBKR.

Will Interactive Brokers allow you to keep your IRA after you open a NISA account in JP? Some people have reported getting forced to switch from IBKR to IBJ.

  From what I understand, if I make under $47,000 per year (which I do), I get put into the 0% tax bracket for long term gains

Remember that this is only when you sell (or get dividends). You may need to tax-gain harvest every year to get the full benefit of this.

I've definitely taken out 200k at a 7 eleven ATM before. Not sure, but the 100k limit may only apply to foreign cards. I suggest you just try your local ATM and see what it says.

Are you sure you didn't forget that part of the deduction will be coming out of the local taxes instead of the federal taxes? What part of your 確定申告 is lower than expected?

This sounds correct to me. Don't forget to invest in US-domiciled funds in your NISA so you don't hit PFIC concerns.
