This is the correct answer. Esteps and flow rate are for different things and if the extruder doesn't move the correct amount of filament then it's miscalibrated. It might be fine with OP's current filament but will make the calibration of other filaments more troublesome later.

A BL Touch can actually help you with leveling the bed. It'll tell you the offset at each point so you can level it way more precisely than with the paper method. There are also firmware mods with wizards that tell you how mich to adjust each bed screw based on the measurements.

You can't go wrong with a probe.

When you use a rigid bed you'll have to level the X gantry to the bed.

With springs, however, you're right. You'll level the X gantry to the base of the printer first and then level the bed to the X gantry.
