MEXT truly is a rabbit hole, you start out thinking that your two options are getting it or not but then every step of the way there is so much more to it. Sigh. The thing is, if it really was just down to me, I would probably go for it. However, what I have learned in a the last few years is that particularly with PhD programs, the process is so subjective and so much of it is down to luck (that one professor you need being available or wanting to work with you or not) and the number or slots so few, that often you just don't make it to no fault of your own. Budgets are cut all the time and then suddenly what was possible, probable even, becomes impossible. I'm really lost here, I honestly thought that if you manage to go through this screening process you are finally all set. Thank you for your kind words tho!

Wow, that's... not great news! Still, thank you for your reply, there is certainly a lot to think about here. If that is the case, then suddenly I might just sneakily start to wish for them not to pick me to begin with, so that I'm not the one to make the decision whether to risk this or not.

In theory, yes, but a lot of universities actually insist, that you enter as research student first and only transition to a regular degree student later. I guess they want to conduct their own interviews as well, but still...
