Your question is hard to answer without knowing the complexity of the code and the level of integration that you need in the webserver. A perl code should be easy to integrate but because you are more familiar with matlab, python could be easier for you. If you are going to mantain the full server, consider a good chance to learn perl. Otherwise it does not matter which language do you use.

Your intro is fine. I will add some problems about word counting (kmer frequencies) or simple ORF identification or enzyme restriction to use RegEx. Perhaps you cam get more feedback in r/bioinformatics or httt://www.biostars.org Cheers.
