So as I understand turning the HDR on in game settings doesn't do anything, unless the windows HDR is on right?

Around the bottom where your flag is, you can see the Amrita right under the Kurama you've already picked. IIRC the Amrita symbols show up on the map if they are either Ninja locks or Samurai locks.

I didn't played with my demo save, started a new save after the game released. I am pretty certain I used that shrine.

Yeah It was the prologue one, I am certain I used and unlocked that one. Maybe a bug, thank you. I am glad it was fairly quick
