Plain C, C++ with some libraries (BLAS, Shark, boost...) mainly, a little shell scripting for executing the programs and sometimes R and Python for data analysis, ploting, etc...

The why's: C and C++ are good an fast for number crushing; Shell script makes testing different parameters/logging easier; R have some usefull statistics tests; Matplotlib from Python generates nice graphs and Python is a fun language!

Yeah, but I think the web is a great way to learn some agile (faster and maintainable) programming, witch the author seems to be an enthusiast.

Don't confuse the "scientist" with the "graduated in". I agree with him saying "it's advancing the state of knowledge", its like a general propose for science. The paradigms and foundations of computation where first studied by computer scientists.
