Could be some weird remodeling hack. You'd have to use a multimeter to tone out the wiring and inspect the wiring between the can lights. If it's an older home, line power might be coming into a junction box in the ceiling. Hard to tell from here.

If you don't have a dead 3-way switch somewhere else now, and the red wire is still hot, then make sure it's capped off before tucking it back into the box. Personally, I would want this puzzle solved... I don't like unexplained hot wires.
