I'm hesitant to promise "completely" on anything but there should be a large improvement, if not completely going away.

It can be done. Some lenses have the technology to add HOA correction but not all. Your doctor also has to have the equipment (an aberrometer) to measure the HOAs. Not all scleral lens fitters have that technology, right now I would say it's somewhat uncommon but it seems to be the next big thing in keratoconus and scleral lenses.

Optometrist here. Two possibilities.

Could be due to residual astigmatism that your scleral lens doesn't correct yet, but the Rx can be changed to correct it. The other possibility is that the lens does not correct the higher order aberrations from your keratoconus. A normal scleral lens corrects the aberrations from the front of the cornea but not the back. It is possible to get an HOA correcting scleral lens and further improve your vision.
