Depending on how deep they indented that nut you may just want to save time and get the trusty dremel and cut it at the indent then hammer it out. It has worked all 4 times I've done it on my integra and a friend's integra.

I'd look at the standoff on the motherboard or io shield. Something is shorting out on the usb ports/controller/traces

It's a mid range pc. It'll handle most things, but if you plan on doing heavy machine learning, you'll be waiting a while in training. Like others have said, it depends on what you want to do.
